I know I always found it hard to hear Nathan criticize the character of Castle. He thought Castle was kind of a jerk a lot of times and I saw him very differently. It was interesting that in this interview, Nathan commented on how he's enjoying playing an honest good guy who's trying to make a difference.

The other actors thought better of Castle. He always said he would not be friends or like the Castle character. It must have been a challenge to be this guy for 12 hrs a day. I think if he could find someone to marry and have kids he might understand Castle better?

At times, he's said he was very much like Richard Castle, but I think he's right in that, especially in the earlier seasons, Castle was more self centered. He wanted the story, not really thinking about how digging for it might affect others or how his presence might put the detectives or others in danger.
Castle and Beckett were both highly flawed individuals and both characters changed, for better and worse, throughout the show. That's okay because perfect people are generally boring.
I will agree with him that John Nolan only seems to be in this to be the best version of himself he can be and that is refreshing. Most characters on TV seem to have much darker back stories.
